(matrix) Getting Red & Green Blinking In Mode 3

I have my Matrix in mode three (1 on, 2 off) and it is acting like I have it in mode 4. It blinks red and green.  It hasnt always did this. What could be causing this? Im sure its my fault. I have recently installed external switches. I have removed the switches and it didnt help resolve the issue. Where should I look on the chip?

It still functions in the other modes and acts normal, Besides in mode 3.
