Can you boot your Xbox? I would think so.

Boot Configmagic again and go to on-the-fly edit and change the region number of your Xbox. That is it!

I know these regions..

NTSC, Region 1
PAL, Region 4

I do not know what region Japan is though. Are you running EvolutionX? If you are and the backup command in EvolutionX before the EEPROM switch, your old EEPROM should still be on the Xbox!
