What if I want to copy the disc to hard drive later or split it in separate discs?  For example, I might burn a multigame disc with 2 games today but want to make separate discs out of it tomorrow.  Will the cross-linked files be only extracted once and mess up one of the games?

No...cross-linked files have no idea they're cross-linked.  Let's say you cross-linked 20 identical copies of a 100MB video with nothing else going into the ISO.  The ISO would be just over 100MB in size, but extracting it would result in taking up 2000MB of space.

For anyone that didn't understand the explanation, it's like a house with more than one address. Letters mailed to 86 NotReal Road, 89 NotReal Road, 44 Doesn'tExist Drive and 5 Fake Lane will all end up in the same mailbox because the house has multiple addresses.

Qwix makes sure the files are 100% identical before cross-linking.  It doesn't go by filename or size.
