I put all my apps in the E:\Apps folder. That is the most common place for everyone. I break it down a little more and use E:\Apps\Players for XBMC, XBMP, YAMP and other media players. I use E:\Apps\Copiers for DVD2Xbox and Xtoolbox.
My Evox.ini section for Apps looks like this:

As you can see, I used the # to make Evox ignore those lines. I have other programs in the Copiers folder that I don't want showing up on the menu.
F drive is reserved for games, movies and music. You get a little more room for games by keeping the Apps
on the E drive.
This is only relevant if you have put in a larger HD. You won't be able to store more than one game on the stock drive.
