Qwix Making Duplicate Entries

Hello, I am new to this forum and fairly new at xbox modding.  I wonder if anyone can tell me how to fix this.  I use Qwix to move ISO files to and from the xbox.  It works great, not fast, but it works.  But I notice when I use Filezilla on Windows7 to FTP, of when I am using a file manager on the xbox that it makes duplicate entries. For example, I install game ISO files to F:\games.  When I look at it in FIlezilla or the file manager on xbox, it looks like it installed to both F:\ and F:\games.  It looks like it's complete in both places.  But it isn't looking like its using double the HD space.  If I delete either instance, or move either instance, the whole thing is gone.  Any suggestions?
