That was a problem in the 'original copy' as well (when I downloaded kalisto's release and played it on my Playstation). Try applying a PPF patch.
I'm not sure if this is the same spot as you though, I think it might be more than 2-3 hours in. The scene I'm talking about occurs right after you fight one of the 3 black waltzes.
yeah it happens, it happened to me in cd 4 in the Fmv where zidane try to save kuja i had to finish the game on the pc
Just wanted to say that after retrying about 10 times and using the fast forward function from pcsxbox i managed to pass the FMV..... 
But my other problem is that in battles the battle menu doesn't show up.... I looked at all the posts that covered this, but that does not seem to work for me.
- unmap throttle
- disabling all graphics and cpu functions
- enabling only the "old frame skipping"
But it all doesn't work.....
Please if someone has managed to get it to work, please take 5 sec. of you life time, to give me hours of gaming pleasure....

It says in the compatibility list that it should work fine.....
If there is no solution, could someone please send me some screenshots of the battle menu's, so that i have more of an idea of what i'm doing....

To have the battle Menus in Final Fantasy IX, unmap the throttle button
Yeah i tryed that....
Configure controllers -> UI Mappings -> Fast Forward/Throttle
Then select it and press nothing and it should be unmapped....
Is this right, or am i doing something wrong????

Iv'e tryed almost all settings, that people suggested, but the damn menu's just don't show up...
I've read somewhere about a plug-in fix for FF9 with PCSX, but i'm guessing that that's not in PCSXBOX...
yeah, i removed the throttle too, but it's still a buggy mess as soon as i get into a fight. i don't care as much as you, but you're not alone.
I ripped it from cd1. I put the ISO on my xbox. But when I open it in pcsxbox (using BIOS, not HLE) it goes black, and nothing happens. If I run it using HLE, it just goes back to the *pick game* screen. I've tried a bundle of settings. Help!
try using the odd/even bit hack
K. Trying. I did what the maker said and disabled frame skip.

did you try your iso file on a psx emu on your PC before you transfered it to your xbox? if its just a black screen it's probably something wrong with your iso file. Have you tryed any other games in pcsxbox?

What Program did you use for you rip?
I'v got the same problem with the black screen after loading!
Shows battle menu's, but it flickers. I got FMV freezing in the forest - use fast foward to get through it.
You need to disable fram skipping and never press the throttle key. I get annoyed at the rate of conversation at times so I keep my throttle bound and when I come to something I wanna skip, I just press throttle save after it and restart my xbox and play from thier!!!
I have started FF9 now with my same settings from FF8 and I am into the second CD with not one problem yet, my FMV's don't really skip at all, but battle speed is skippy.
To recap my findings
1. Make .bin files from PERFECT CD's (ISObuster works great)
2. NO NOT USE FRAME SKIP, including throttle, if you do use it, restart the emulator or xbox.
