The rpm and ATA speeds could be different which would give a noticable speed decrease. Transfering software from installation to another is not really ideal as certain software produces log files n stuff related to hardware. Thats just a guesstimation really, someone may have better advice for you. Excess heat reduces performance on certain equipment perhaps the new drive runs hotter !
