Unlike a PC, the most important thing to backup for a softmod xbox is not the files but the eeprom. If you use Krayzie's Ndure, that's the first thing the installer forces you to do. For Kingroach's Ndure, look at the link in my sig. Transfer the eeprom.bin file to PC for safekeeping. The msdash files are common to all xbox of different kernel versions and easily available from a boot disc like CASH 1.1 or Slayer's. The softmod files specific to a kernel can be generated by Kingroach Ndure 3.1. So for a hdd upgrade, you'll need the eeprom backup. Look at this guide for the details.

You can always do a backup of C and E over ftp if E drive is full.
