Yes the problem is that a softmod still needs the xbox to boot retail. It patches afterwards when the dash is run.
Those spider chips seem to kill the D0 point, I have repaired a couple of boxes with the chrstmas light problem by using heated windscreen repair paint (conductive paint) which I applied very carefully with a needle to the D0 point (fill the tiny hole).

I removed the Spiderchip. It was POGO pins and 1 solder point. Desoldered that point and removed.
1. Are there any traces that need to be repaired?
Recreated the HD, and copied the stock C and E files from CashV1.1 CD to the C & E of the XBOX.
Softmodded the box using the NDure and XboxHDM CD (with backup of C - which was CashV1.1 C drive).
From that, I assume that the retail M$ dash is installed.
2. Am I wrong here?
3. As for the D0 point, what is it??? I searched for info on spiderchip and did not find anything.
