I did exactly what you're trying, and it took about 10 minutes yes..  I've also seen failed attempts that did exactly what you are experiencing..  
BTW if it does work, your f: will still appear to be 2GB.  You need to reformat in evox or something to gain the extra space.
The guy who I saw have all the problems ended up having complete success cloning the hdd in  Winhex.  (I think you need a full version to do this.)

just out of curiousity, are you using the command:
dd if=/dev/hda of=/dev/hdb bs=512
?  (Or whatever the command translates to depending on how the hdds are installed)  Or are you using the auto feature in xboxhdm?

I'm using the auto feature in Xboxhdm, though I believe after you press yes it shows the exact text you listed.  

I'm thinking I'm just going to follow the tutorial on upgrading your softmodded box with ghost.  Sure it is a heck of a lot more involved, but the clone command in xboxhdm just seems to sit there forever.
