After a year it seems like my my xbox needs a tap on the side to "re-align" the chip everytime I turn it on. This method gives me quite a headache everytime it happens. So, for my solution, I am wondering if it will be possible to solder the neccessary wires to the pogo pins on the matrix chip and directly to the motherboard on the other end.
Has anyone ever tried this method before?

You could do that.
But I would suggest installing a pin header and soldering wires from that to a matrix( with pogo pins removed )
Or once you allign matrix and known working use silicon around edges of matrix to hold it in place, once dries should never move on you. And if you ever want you can easily remove the silicon at a later date.

The best methoid I have see was to align the matrix and you heat of the pogo pins on a motherboard that has solder in the lpc and the solder will hold the matrix on there for ever.
How I did it.
Align the matrix chip
Heat up pin 1 of the pogo pin.
tested the matrix still aligned
heated up pin 2.
Never got disaligned again.

Thanks for all your input. I spent the last four hours soldering wires togheter =).
I used the small wires off an IDE cable and soldered it to the LPC and D0 point alongside to the top of the matrix chip. Instead of soldering the wires to the bottom of the pogo pin I decided to add a bit more solder on top of the matrix chip. With a bit of customization to the case and one tie wrap, everything turned out great.
Here are the picts of the final product. As you can see, I even have easy access to the dip switches on the side of the Xbox.
