Get xboxhdm, use your real eeprom.bin backup, and make xboxhdm's C:\ contain the retail files. Use it to rebuild your drive.

OR:
Ftp Phoenix Bios Loader (pbl) over to your xbox, and load a hacked bios. This will over-ride the shadow (virtual) c:\ and let you delete it to return to a retail state.

Yes, the C:\ you see is the shadow c:\.
No, you can't go on Live! with this, because the kernel is patched, and in a modded state, which will result i a ban. If you set up your live acct when in a retail state, then apply the exploit. you could go on live via cold-booting retail games (powering on with the game in the machine).
The pbl loads, replacing the nkpatcher that loads the shadow c:, thus making the shadow c: "disapear".

I'm not sure for waffletools, but on krayzie's installer it boots with another bios allowing you to see the real C and I assume it's the same.  You could ftp in after loading the gamesave and deleting and replacing with the original files.

I tried loading the official 4034 bios with PBL, but PBL crashed while loading it. I then tried loading the EvoxM7 bios that came with PBL, and after loading this, the Xbox appeared to soft-reboot (didn't show the Xbox startup screen but reloaded the game), but after this, neither of the soft mod's save games (SC or Mechassault) would load so that I could delete the shadow C.

I've also tried the EvoX 2.6 for v1.0 Xboxes, but this crashed loading too. Any clues what bios I should try?

Get the m8 bios that comes with pblmetoo and edit ity with the included evtool to point to your hacked dash, wherever it is.

By default, pbl boots c:\evox.xbe. Softmods are usually in a different place.
