Tell us more info so we can help you, what mobo version are you installing to?
On all versions (except for v1.6) there are two options for the d0, one on the top and another on the back side of the board. The guide is recommending you use the one on the back side. Its generally easier to solder to.
You can either connect d0 to the modchip, or connect it to one of the screw holes (ground).
If you connect it to ground, then the modchip will always be enabled when you power on the Xbox.

Its a clear PAL xbox, which I think is 1.6 mobo

If you have a v1.6 then you can use the LPC rebuild pcb that probably came with the DuoX. This makes it even easier as there is a d0 pad directly on the pcb. Make all the necessary solder connections with the rebuild pcb, then run a wire from the d0 pad on the pcb to the d0 pad on the modchip.
If you're have any other issues just do a google search along the lines of "lpc rebuild duox"

Yea slight problem of I solder the part onto the board without the board, Now im trying to undo that, help...?

Pay someone to do it correctly.
If you can't afford to buy a new xbox, it might be cheaper to just pay someone to do it right the first time.
If you can't, you can do a LPC rebuild using the wire method, but its not as easy as using the PCB.
If you have the PCB, you can desolder what you've already done and try again.
If you don't have the PCB,
google for "LPC rebuild DuoX2 wire"

I manged to install the pin header okay, it was just I forgot about the board, and now trying to desolder it is not going to well, if I could get it off eveerything would be okay I think
But im struggling 
As for paying someone will cost more that buying a new xbox...
Also I have no tiny wires, Dont even know where to get any!

Still trying to get it off and not getting anywhere with it, plugged it in to see if its woring but its Fragging?
Would the pin header make it do that since it really shouldnt be there?
Or have I broken it totally and best buying a new one now?

30 gauge wire is perfect for the job. It'll be a lot easier to do the wire install. Getting the pin header desoldered is a pain if you're not too experienced in soldering.
At this point, if I were you, I'd buy a premod. You've just about screwed one xbox up, why risk screwing up another one?

The only reason it went horrible wrong is becasue I forgot to make sure it wasn't a 1.6 board, So now if I get another one, I know if its a 1.6 where to start and if its not, I still don't know where to solder and D0 point on another board come to think about it....

dude, i'll sell you a chipped board, and you can save yourself a whole lot of trouble.
sorry if i sound like a dick, but i don't think you can handle this if you can't even find some scrap wire to use.

i'm sure you're a smart dude, but the chip install doesn't sound like a skill you are suited for.
my tutorial is quite clear, and i don't know how to make it any simpler for you.
as far as the mobo...
if it FRAGs now, it's bitched.
you don't seem to have the skill to fix it, so it's time for plan B.
