Title: Is It An Extra Hole?

I presume you mean the hole which is pin 4    2 up from the LED itself?
There is no metal surrounding it at all  its not used on mods. In fact on the versions 1 to 1.5 there is no corresponding hole in the LPC.

Chanser is right, I remove that pin before I soldier the pogopin adapter to v1.6 boxes.
This way If I want to install another chip (e.g. xenium) I can do it without a problem.
