There is a file E:/TDATA/42530001/controls.dat . This is probably where morrowind stores its control configuration. It's a binary file, with no apparent structure. Morrowind probably reads from static offsets predefined inside the .xbe . Your best bet would be to change random offsets with a hex editor, and see what happens.
Actually, your best bet is to learn the control scheme halo calls 'inverted', as it has become the de-facto standard for Xbox games. Many more games than morrowind don't let you change your controls at all. Not to mention that MS has a history of ignoring left-handed users. It's not impossible - I know more than one left-hander that's learned to use right handed controls (after being forced to by insensitive joypads :).

Anway the way i got around the jacked up morrowind controls (as well as halo's that when bungie allowed lefty support they forgot to also switch the zoom and crouch; i sure love to accidently keep zooming in when i'm trying to pistol someone!
) was by modding my controller. I just cut the traces going to the left analog stick and retraced them to the right analog stick, and visa versa. Works like a charm!
