Just install a mod chip and don't worry about flashing the motherboard.
It's not needed, unless you REALLY want to remove the mod chip, and it might be ill-advised if you ever need to upgrade or return the BIOS to original condition.

Well, homebrew mod chips are pretty close to free.... you can get a 2mbit FlashROM chip from a defunct PC motherboard to program and wire it in. Look for a chip labelled 29F020 or 29F2001. 4mbit and 8mbit will work fine as well, but 2mbit is much more common.
It's CERTAINLY easier and less risky than unsoldering a TSOP and attempting to resolder it (which is a no-modchip option, if you already have a programmer).
You cannot run bootleg software until the BIOS is updated, thus you cannot use the Xbox to reflash the BIOS without a modchip (which is what I think you were getting at). Chicken or the Egg, Chicken or the Egg.
