Ok I just sucessfully connected to my Xbox via FTP. When I connect I see the Following Drives with Folders:
C:/
Audio
Fonts
xboxdashdata.185ead00
Xodash
E:/
Cache
Dashboard
Shadowc
TDATA
UDATA
X:/
Animations
Loadingscreens
MAGMA
Maps
Sounds
Staticmeshes
System
Textures
Videos
Y:/
Z:/
English
Out of all these folders where do I install my applications, Emulators and Roms?? Also do I need to create a subfolder for each program or ROM I install??

just put them in the e drive, create a folder in there called Apps and one for emulators. Then put all your apps in subfolders (say XMBC or whatever) and put them in the apps folder. Just put all your programs in subfolders, you don't need to put every rom in its own folder, just have a roms subfolder and put them all in there. Also you may have to edit the config.xml file found in E:\dashboard folder (i think, my one is slightly different to yours) to look for the new folders when launching the dashboard. Also you can delete anything in the X, Y, Z partitions as there just temporary drives used to store data for faster access.
