Problem solved. The sqlite database in FSD/Data/Databases/content.db was corrupt.
I opened it up in an SQLite editor, removed the entries for the games that were not showing, saved it, copied it back over and rescanned, et voila, the rest of the games showed up. Although I've done the 'reset content' and 'remove game path entries from database' in the past, I'm not convinced it works correctly.
Check your content.db files if you are having games not show up.
