I dont see what the main issue would be with using a PCI card. The OS would still see an LPT port as an LPT port! As long as the drivers were working the port, I really don't see why this would a problem.

Well the main issue with using a PCI LPT card is THAT IT WON'T WORK WITH NANDPRO. This has been asked several times - just because your eyes see on the PC that an LPT port is there, doesn't mean that it's addresses etc are the same as an onboard one.
