To check, I ran through multiple times with both Richter and Maria, with codes on and off, with 16 sprite limitation on and off. All results are the same, the game freezes.
To double check my own files, I loaded the game up using HugoX v10 and was able to play the game normally.
Any ideas what's wrong? Can anyone check this out to see if they have the same problem?
EDIT: Stage 4' also suffers from the same freeze, only this is at the very start of the level, not even allowing the name of the level to display.

try turing your rewind off if its on, not sure if it will do anything but i had it on for that game and the game slowed down severly
or try redoing the cue files
use the built in cue files that mednafenx has, probably won't do anything either but its worth a try
or don't use any old savestates from hugo (if you were) to test the parts on, try making it there from the start and see if it will work then

No rewind, no old saves. I have been using the built in CUE. Perhaps there's a problem using that CUE, although I tried it with my own, and the game ran painfully slow.
