Dedicated Gameboy Emulators Can It Be Done?

I'm someone who likes to be detailed. I want to know can an emulator (for this case lets say xboyadvance) run normally if there are multiple copies of it?

example

the folders are named

Gameboy
Gameboy Color
Gameboy Advance

Yet each of them have the xboyadvance emulator in it. If this can be done I would like to do this with other emulators.
