I haven't been able to hotswap when i was booting from cd, but i can hotswap from when im in windows using xplorer360. But Now i need to know what files i have to copy over and to where.

Kingroach NDURE 3.1 manual, specifically paragraphs 4 and 5. Partition 3 is the C drive, partition 4 is the E drive. When you make the Kingroach file set, simply select your Kernel version under "Kernel Selection" - leave all other options at their default settings.

I was trying to use some old mods like bert and ernie reloaded (i could only find old tuts (IMG:style_emoticons/default/wink.gif) ) so my c drive is not untouched, will i have to restore the drive to its factory state before i move over the new files?

You don't need to restore the drive to its factory state. Just build the Kingroach file set on top of a stock C (as described in the Kingroach manual paragraphs 4 and 5), then erase the contents of your current C partition and replace them with the full Kingroach file set, and copy the Kingroach E files to your E partition.
