You mention that you had it un-plugged for a long time, so the clock would probably unset. With the latest nkpatcher in ndure there is an automatic clock setting screen activated when it isn't set. I'm guessing there is something wrong with the files making it hang or sit waiting, the orange light would suggest that nkpatcher is running ok, but is getting stuck.
sorry to say, but that is what happened
when nkpatcher is set to use a shadowC and it's not there
or some of the needed files are not in the shadowC
that eject trick will work as long as all the needed files are in the real C
it's good to see NP don't miss a beat
there is a fix for it
but it require new set of source files to recompile

or you could use the external config file to turn off the clock check...

But i still have shadowC_off.bin in my E drive. I will create another cd and go into xplorer and delet that file
now that is real strange with that file on E:\ it would have looked for msxboxdash.xbe
or xb0xdash.xbe (depending on the installer used) and worked if you were able to set the clock using the eject trick
otherwise it would skip the clock check....
you can use unleashX to delete/rename
one way to test is
to set the clock back to last year and reboot
