1. Yes you may remove the bridges.  But if you ever want to update the bios again you will have to bridge them again.

2. Once the TSOP is flashed you have an aftermarket bios running and your xbox is then modded.  You can do what ever you want with it.

3. Yes, I prefer linux raincoat .51 to flash TSOP's but you can use EvoX too.
