S-type Controller Dosen't Work

I recently modded my xbox V1.0 with a duox2 white chip.  I managed to flash the bios ok, and installed evo x.  The problem I am having is that my s-type controller dosen't work anymore.  I can use the big controller, an aftermarket big controller, and the dvd remote.  Is there a way to make the small controller work?  Or am I stuck with the huge controller?

The S controllers work fine with any hacked bios. It is only with the flashbios that you need the big controller.
 have you tried another controller or tried your s type in another machine.
