By hand controller do you mean a regular controller.  Have you flashed the Bios banks, or are you still booting from the linux ones?  If you are using the Linux ones still (Cromwell and FlashBios), then sometimes those ones need a real M$ controller plugged in and not a 3rd party brand.

And you are quite right my friend! It DOES need an original controller. I'm just modding this one for someone else so I'm not that familiar with Xbox at all. But looking closely I was not using an original M$ one!
