Sounds like you probably have some bad solder joints.  I would suggest just resoldering the whole thing as a mod install on a 1.3 should take you about 20 min.

Have you reflowed the solder on all the LPC pinheader connections? It sounds pretty crazy (can hardly believe i'm writing this haha!) but it could be that something is expanding JUST enough to make contact when it's warm. Re-flowing may help.

GJM is not crazy.... well maybe he is, but that is another post.
 
It probably isn't expanding/contracting that is your issue.  It is that the resistance (ohm) are lower when something is warmer vs. when they are colder.  If you have a good joint, it will be 0, or virutally 0 regardless.  But if you had a bad joint that had almost enough resistance to mess up the mod chip, when it gets cold, it would have just a touch more resistance.... which could put it over the threshold.
