That has to be one of the weirdest problems I have read.  I mean, if it's displaying the MS logo instead of 'Matrix inside' and loading the MS dashboard, than that means either the Matrix isn't aligned right or as you said...your bios got erased.  If your HDD is locked and it loads the MS bios, then it will still boot into the MS dash with no problem even if you don't have the factory HDD in it and you are using a larger HDD.  The only diff is-is that the xbox just doesn't 'see' the rest of the space.

I think the main thing confusing me with all that is the fact that it's loading the MS dash and displaying the MS logo for the bios yet when you take the chip out it gives you that error.
