Matrix Programming Port Jumper

Just above the M-Programming Port is two pads that are not bridged.  Anyone have an idea what the purpose of these pads are?  On one of my Chameleons, I bridged them and hooked up the Matrix Programmer.  It blew a diod on the programmer and now my chip says "unknown type" when trying to flash via EvoX.  I think it scrambled the programming on the Xilinx chip.  Now, Xodus claims that the Xilinx and the AMD chip are BOTH programmable.  The only question is how.
