fill your lpc point with solder, it's the only way to get allignment on a v1.1 console

Generally that's an alignment problem. Do you have a version 1.1 with no solder in the LPC, then I would suggest for you to solder in a pin header plug and then a female one to the matrix for good connection. Otherwise filling in the holes on the mobo helps aswell...Flatter area for pogo pins to contact. Pogos suck pin header is the go....
OK you beat me to post.....
Try reflashing chip maybe bios corrupt....

The male pin header plugs are available at any pc or electronics store, but I am having trouble in sourcing the female ones in 12 pin
for the matrix side. Otherwise a wire and plug set up similar to ide cable but 12 pin, could be used and solder the wire end to the chip...

clean your lpc points with alchohol, reflash your chip

Do this and your problem will be solved. Keep in mind that if you do, then the "alignment" part of the installation will no linger be correct, you will get one green flash, then the LED will just flash RED. It WILL however be properly aligned (it's soldered in for GOD's sake) :-)
