Where would I find these reboot pins so I could check them?\
Should also add that when I connect the standard avip it doesn't frag either.

I have no idea what your talking about with reboot pins.  All I did was create a component to vga adapter, touched nothing inside the box.  I mean it still works just annoying to see flashing lights when ever I look at my machine.

Okay, first off, are you using a softmod? If you are, then I assume you are using NKPatcher.

My guess is that UIX is not Habibi signed. I recommend using XBEDUMP and signing the UIX default.xbe, and then try to load it again.

EDIT: Wait, I just re-read your posts, and from what I understand, UIX is actually working fine, but the eject light is going nuts. What i'm thinking is that your version of NKPatcher has the lights set to alternate when that dashboard is loaded. Double-check your NKPatcher's source and make sure that is not the case. If it is, then just edit the lighting sequence, compile it, and your set.

Yes, your right, that IS strange... Try compiling a new version of NKPatcher and see if it fixes the problem, other than that, i'm not sure what it could be...
