Well, i just did this mod this past weekend and it worked flawlessly once i got the pins figured out. Too mnay tutorials saying different things :/ So here's a quick run down from memory of what i did, if it helps.
Started with a samsung 616T drive and 1.0 box. Booted the pc from floppy, flashed the drive with samsung's own drive flashing software, with the bios that i gathered from the usual places. Broke out the dvd connector from the broken thomson.
Opened up the 616T, desoldered the motor and rotated it 180 degrees and soldered it back. (I saw in one tutorial that they soldered some jumper wires to the ribbon cable just below it, i DID NOT do this). Soldered wires on the points for TRIN, TROUT, EJECT, and RDY. Forgive the ascii art, no digicam, but below is the pinout of how it worked out on mine. Note, the view is the BACK of the salvaged dvd connector, i.e. the part that would be facing the circuit board of your 616T, the front would be the side the yellow cable plugs in to. Also, the longer slits (the slots in the plastic connector that run the same direction as the pins) are on the TOP side in this view.

Little epoxy on the connector, a power splitter for the HD power and i was all set. Worked perfectly in evox and the MS Dash. Maybe you'll see something you missed or added. Good luck
EDIT: Hmmm.... if it works mechanically (ejects and all) like you said, yeah i'd definately suspect the flashing file or process. Try getting the file from somewhere else and downloading the samsung flashing tool.
