You probably had a virtual eeprom with your softmod.
The steps you performed updated the contents of that virtual eeprom, and your harddisk got locked to those new eeprom contents.
During bootup, the virtual eeprom isn't active yet. So, the xbox takes the hdd Key from the real eeprom and calculates the hdd password out of it. Since the harddisk is now locked with a different password, it won't unlock resulting in an error 6.
The point I am missing is why you had to change your xbox eeprom and hdd locking password in the first place? This only would make sense if you had a chipped xbox, and connect your harddisk to that xbox to lock it for later use in another softmodded xbox.
You could use xboxhdm to unlock the harddisk. (You will need the new eeprom.bin you used with configmagic.) Once it's unlocked, you can lock it again with the hdd password calculated from the old eeprom.bin. (the one that was originally in the xbox before you used configmagic.)
You can do the same thing with the dos tools. You will need to enter the hdd password manually in those. The hdd password is calculated from the eeprom hddkey and the harddisk model and serial number.
You can use the windows liveinfo beta 3 program to calculate the harddisk password from the eeprom.bin.
The xbox harddisk need to be connected to the pc, so that the program can read it's model and serial number.
