A 40mm fan that doesn't push much air merely increases the flow slightly.
Coupling the slight increase in air intake with the improvements to the exhaust (cutting the shielding). . . will lead to improved air flow.

Adding intake fans alone without improving the exhaust will lead to what you describe, but by improving both intake and exhaust simultaneously, there will be no adverse effects.

... and don't forget to add a heatsink to your MCPX as well.

Yep!  If that's the only place for him (and hamster), then I'd invest in some fiberglass insulation (for the attic, not for the Xbox!) and some sort of air circulation / air conditioning solution (also, for attic, not Xbox!)
