However, I seem to remember that one of the reasons that you had to copy the original retail HDD C drive files back over is because of some matching numbers from the original motherboard and HDD combo? Isnt this why they are usually sold as pairs?
You don't
need to copy over the C drive files from the old hard drive, as they don't contain any serial numbers or EEPROM data. You could restore the C drive using a Slayer's auto-installer disc, and your Xbox would be fine.

can i format my new HDD on my motherboard with the xenium chip and then transfer it to a different motherboard with an Xecuter chip?
Yes, you could do this.

I also read that in order for the xbox to recognize the entire space on a 400gb that there is something additional that needs to be done over just making sure you have a BIOS that will have the LB4A support or however it was spelled.
Any recent BIOS, like X2 Config Live or iND BiOS, will already have LBA48 enabled. If you have a really old BIOS on your Xecuter 2.1, then it probably won't have LBA48 enabled, so you'd have to either patch it, or reflash a newer BIOS to the chip.
Also, on the 400 GB drive, make sure you don't have format only an F drive, but both an F and G drive. Formatting the drive to use 32 KB clusters, using XBpartitioner, would also be a good idea, in my opinion. This would put you at less of a risk of data corruption in the future.
