Reading Eeprom With A Jtag Reader?

Odds are it won't work. Eeprom reader works on I2C bus while the jtag reader uses SPI. In terms of cost, the eeprom reader is fairly cheap to build but you need a PC with serial port.

Most USB to serial converters do not provide hardware flow control lines which is required in Unicron's eeprom reader design. Again the odds are against it.

That's new to me. If you have one going from usb to a db9, all handshake lines should be present.
On usb to serial ttl cables, I agree they aren't connected.
You could have timing issues caused by the lines not responding fast enough. clock speed in IIC isn't important, and you only need to read 256 bytes.
You could have timing troubles with a 1.6 xbox as it shuts down instead of fragging with the power left on.
