One other issue i found when using large rom sets is that some games have very long file names.
This causes a issue if you are trying to play a specific modded version of the game you cannot see the details of the rom because it is at the end of file name and the window for displaying the rom list is small.
Here is a quick example of the long file names that would not fit in the small romlist window.

as you can see in the picture the important info is at the end of each file.
I know nothing about programming for the 360 so i do not know the limits but perhaps you could make it so when you highlight a rom it displays the full name so we can see the details at the end of the file. It would save me from renaming 10,000 files lol
I assume the main issue when using complete romsets is that it is having a hard time trying to create and sort the the large XML list for 10,000 files.
I'm guessing that on the previous version of XeBoy ( GBA Only version ) it did not create this XML list and that is why the complete GBA romset worked well. Maybe it would be possible to just sort the files in sub folders ourselves without creating the XML list.
Example : We have the ROMS folder and inside that folder is 3 other folders , One for GBA Roms , one for GBC Roms and One for GB Roms so that they can be linked to each of the windows. Then only create a XML for a favorites lists.
Like i said earlier i know nothing about 360 programming so i'm just throwing some ideas your way which may or may not help. lol
