Xexloader Issue

OK I’m running XEXLoader (GOD) version.
Last night I decided to rip a heap of games to my 1TB Fat32 usb Disk.

I'd done about 7 of them when I decided I didn't like that fact the folders were still being shown in the order I created them. So I decided I’d reboot the xbox and see if upon re-index they were sorted in alphabetical order.

Upon reboot XEXLoader only showed one game that was the one I have first ripped as a test to the xbox 20GB HD. (non GOD version of XeXLoader used first time)

So I unplugged the USB rebooted the xbox again plugged the USB in and loaded XEXLoader again only to have it run very very slow, and not list any content on the USB disk.

So I pull the USB disk and put it on my windows 7 pc where I got the great message the disk needs to be formatted before use.

"mmm this is not good says the coffee deprived voice in my head"

So I fire up a command window and run chkdsk /f /v on the drive and sure enough all the files I had copied to the drive from windows were again visible but any file or folder created under XeXLoader was gone.

So my question did I do something wrong or did XeXloader dump my FAT32 partition.

To format the 1TB disk as fat32 I used fat32formatter.exe seems logical doesn't it.

I use the following folder structure on the USB disk:
            Root
     -EMU
                - -Mame
     -Games
           - -Name of Game

I had pre populated 5 or so games via windows before I began this process and they worked fine and were recovered with the chkdsk command.

So my question is how do I rip the games via XeXloader and have it retain the data after a reboot.
