I've used gotsent before, sometimes it works, sometimes it doesn't. Seems to work better with 720p .mkv files, 1080p gives it trouble.

Also, conversion speed depends on too many variables, CPU speed, hard drive speed, etc. Basically all it does is convert the audio from AC3 to AAC, the video is in the same format for MKV and MP4 (h264). Goes pretty fast on my 3.8gHz Core2duo machine (O.C.)

The best I tried is by far is XenonMKV. It will encode the audio to 2-channel acc and mux to mp4 without video conversion in most cases.

you'll need windows 7 but it's a very good way.
