When you become a blade on the main mission Jaffree tells you that you can use the armoury for any of your needs.  In the cloud temple you will notice you can take any item without stealing it.  You can not leave your items in just any box or chest without expecting to loose your items in time from the temple or the world.  I hoped after beginning the game to leave my items within the blades temple but quickly discovered like the rest of the world most boxes and chests can and will be emptied and replaced.

If you search the blades temple you will notice a chest in the practice area beneath the dinning area that is labelled armoury.  Since becoming a blade I have been able to use the armoury to store items without worry of loss.  I did not even trust the homes I bought because of the thieves quest where theives are expected to rob homes.  I do not know how reliable a chest in a home you purchased is but if the Cloud temple is good enough to guard the bastard son of the Emporer then its good enough to store my treasure.

I have noticed that if you leave items lying on the ground or outside of storage containers the items remain there until you move them.  I have had a flawed pearl on Rindar Staff's counter for over a hundred game days and a shirt outside on the street for about as long, untouched by the NPCs.  I now leave bows and arrows in some spots in case I want to attempt the glitches and need them.

As I understand, the higher your lever the more fierce your enemies and the loot is adjusted for your level.  I have noticed you can loot the same cave's, ruins, or dungeons and have more powerful enemies and more appropriate treasure for the level of character I am.  I am certain most of the boxes and chests get reset every level or so of advancement.  I have noticed boxes emptied within a day and no level advancement.

Exactly.  I have just about all my armor lying in neat piles in FrostCrag Spire.  All of my weapons are in the vault though.

OK this is based on my reading, not playing, because my 360 crapped out. I bought it for the Oblivion game, and I'm dying to play more. While I wait for M$ to send mine back, I have read about 8 different forums (and counting). Xbox-scene has the most info so far! Here's what I have read (NOT TESTED)

You can usually get onto the roof of stables by jumping on rocks, etc. Leaving items there not only helps in locating them, but NPC's can not get there.

Hopefully this helps (?) I will test this when I'm able. If you beat me to it, and find it helpful, please post!

I don't think anything goes missing in Cloud Ruler Temple. I went there at the beginning to take Martin there and then came back loads later...probably about 100 days later and there were still my chainmail cuirass and blades helmet on the floor...I think I shamed them in my fully enchanted glass armour outfit.
