SOLVED:
After running the command and changing hardware configuration after each attempt I was able to get it to work and I thought I would come back and share my results.
I started off by going into the bios and loading fail-safe settings, then turning off absolutely everything. This for me included the following: Raid, Ide Controller, onboard lan, onboard audio and legacy support. The only thing that was left on was the onboard sata.
I tried it with all these off booting from a usb flash drive and it was the same result every time, like it were stuck in a loop, with no change to the firmware on the hdd.
The configuration that worked for me was setting up a sata hdd with dos and requred files hooked to my onboard primary sata connector. Connect the WD 120GB HD to the primary sata connector on my VT6421 pci sata card. The only on screen change was that it took a couple seconds longer to recognize the BEVS and after running the command there was a half second delay between the Please wait. . . line and the part that tells you to reboot and wait 10 seconds. I instantly knew it worked because it had never done that before, it was always instant. Also before the hdd would stop spinning and this time it didn't.
In short what worked for me was running dos from another hdd and NOT USB. If you are having similar issues with HDDHackr then try what I did. Hope someone finds this information helpful. Thank you TheSpecialist for a great program and tutorial!
