I simply pull the molex power cable in/out as needed. I also flashed a few of sammys this way too.
The important thing is to not allow the kit to touch any metal on the PC because thats going to result in a fried drive.
I also have a 6421 card that iprep gets the port # wrong, its a simple matter of changing the batch files no biggy. I think its something to do with the card rather than iprep its a nasty cheap card.
I never flash with the drive in the 360 and none of us have had any trouble yet on Live.

You have the same setup as me. However the connectivity kit I use has an on/off switch!
And I'm glad I'm not the only one that Iprep gives the wrong port number. You did the same as me and edited the batch files - simple. I don't know if it's the cheap 6421L card or Iprep, as I have an on-board VIA IDE and Iprep picked the 1st port on that!?!
BTW, I have since connected the 360 to XBL and run originals on live, then disconnected from XBL, pulled out the network cable, re-booted and ran backups off-line. After that I reconnected the network cable, then reconnected to XBL and played originals on live again. No problems whatsoever!
