You cannot fix corrupted things, for example - saves/characters/whatever, only thing you can do is delete them from the system memory through your settings.
As for moving achievements from console to console, The achievements will carry only if you earned them online, because when you recover the profiles from Microsoft on a new system, it takes it from their last saved data of your profile in their database, not from your xbox.

The "corrupt" containers can be fixed easily (as long as you have a way to get them onto your PC).
If the account data in your old "corrupt" profile is still valid, the achievements that were unlocked offline would be added to the Xbox Live servers after connecting, not "erased".

So saying I have one standard console that I use for XBL, and one modded unbanned console that has never been on XBL that I use to play my back up games, will I be safe switching my XBL profile back and forth and be able to keep the achievements?
Microsoft can't tell if the game on your played list was put there by a backup, or an original copy.
You would be safe.
