Restored Drive.. Achievements Lost

I recently flashed my hitachi 78 drive back to the original firmware to play on xbox live and I noticed that I'm missing a lot of the achievements I've earned using the backups.  Does microsoft somehow know that I was playing backups and didn't list the achievements when I connected to live? Meaning, should I be expecting a ban sometime soon?

Its some sort of user error... not an MS problem...

Are you sure the achievements are on your Live gamertag?  

Did you do any formatting of the hard drive or anything... before you connected to Live??

As I said.. you are doing something wrong its not MS.

I did nothing else to my 360 but flash drive. Also, I never connected to live when it was flashed.

In Halo 3 for example, it says I only have the last five chapters complete.  How is that even possible?  I flashed my drive back to the original around then.  Also, I completed a backed up copy of Bioshock and no achievements are listed, not even a mention of the game.  I have saved games on my hard drive to prove I completed it.

I had this problem when i got my new 360 and connected to live, but i found playing a game until an auto save point seemed to re-unlock the missing achievements, i lost about 600gp but managed to get them all back.
