With current version (0.91) you might indeed run into problems with keyboards & mouses plugged into a controller's usb ports instead of right into the ports on the console. I think I spotted the problem (I hope at least), I have to get it beta tested first, then it'll be in the next release if it actually works.
I can't tell anything about additional usb ports on the daughterboards bundled with the lastest modchips.

Sorry for the lack of updates, I've been quite busy these days.
