It has nothing to do with the BIOS, that's how the chip works. Short press boots with the chip disabled, long press boots with the chip enabled. You could design a custom bit of hardware to do what you want (sitting between the BT connection and the chip, and reversing the length of the button presses presented to the chip), otherwise you're stuck with it as-is.

Similarly when you reboot an application with IGR the Xbox is still running the hacked BIOS, so goes back to your hacked dash. Again, there's nothing you can do to change this.
