Well, since there was no reply to this topic there must not be too many people running two hard drives with a switch. Even so, I though I'd post what I think is the solution/cause of the boot problem. It seems that Western Digital drives don't play well in a dual drive configuration. I replaced the WD with a maxtor and both drives worked perfectly with the switch. Hope this helps someone that may have the same problem.
