The drive bezel isn't flush with the outside of the xbox.  

Has anyone does something to make it flush with the outside of the box?

I glued 2 thin strips of plastic in front of mine to get it flush... with hot glue. You can't tell when the Xbox is closed and can barely tell when its open :D. I also drilled holes in the bottom of my DVD-ROM plastic mount so the 616T screwed into it and wont move.

It looks like the drive itself, when it's all the way forward, touches the metal stuff inside the xbox.  Did you have to cut that out?

I just drilled holes in the plastic mount as well to screw it in.  I used some double sided mounting tape that is about 1/8 inch thickness and it is just about flush with the front.  If you use glue, then use some plastic or some other 1/8 inch thick material to keep the bezel forward.

If they are the things that I think you are talking about, they are plastic, not metal.  They are on the metal daughterboard frame for the left side controllers.  They are two very tiny posts that you have to cut.  Should be easy to do.
